That sounds like that one fanfic I read on Wattpad called Hunted by Howell. It's where the main character (Ella) had two kids with Dan Howell (which use to be her bully) and then he randomly leaves while they are trying to protect their kids and turns out he's apart of a secret plan to kill her.
